Gate battled valiantly but were left to rue costly defensive errors that are ultimately punished at this level.
Highgate looked the most threatening in the opening exchanges and Liam O'Shea twice tested keeper Chris Daffern at the foot of his near post before Chris Gummery dispatched a cross a foot wide of the far upright.
Further chances came and went - Steve Darlington and Scott Turner missing out - before the hosts took a 42nd minute lead through Jerome Murdoch.
However, with the last kick of the half, Gate were on level terms as Darlington smashed home a penalty following a foul on Dave Timmins.
After the break Cox made two saves to keep out efforts from Thomas Maguire and Rob Stevenson but it was Gummery's 30-yard rocket which went closest to giving his side the lead.
But that near miss inspired the home side and Murdoch immediately restored their lead with a simple tap in.
Minutes later the game was effectively wrapped up when Kyle Rhodes hit the back of the net although there was still time for Darlington to score a second penalty.
